Def Leppard's Hysteria is one that comes to mind. It went pretty deep singles-wise, and some of the big hits that are most associated with it were released late into its cycle, including a #1 that topped the Hot 100 over a year after album's release: 1. Animal (#19 Hot 100) 2. Women (#80) 3. Pour Some Sugar on Me (#2) 4. Hysteria (#10) 5. Armageddon It (#3) 6. Love Bites (#1) 7. Rocket (#17) "Women" was first, then "Animal", "Hysteria", "Pour...", "Love Bites, "Armageddon It", and finally "Rocket", which peaked at #12. Their next album, "Adrenalize", would also qualify here. "Let's Got Rocked" was the first single, but "Have You Ever Needed Someone So Bad", which was third, charted highest.

Surprised no one has mentioned Janet? “Control” had 6 singles, with the highest peaking ones being “When I Think of You” (3rd single, #1) and “Let’s Wait a While” (5th single, #2).

Surprised no one brought up Bieber, his last three albums fall under this category, Purpose's lead single was What Do You Mean but Love Yourself and Sorry were bigger, Changes' lead single was Yummy but Intentions was bigger and Justice's lead single was Holy but Peaches was bigger.
Also, When We All Fall Asleep, Where Do We Go?, You Should See Me in a Crown was the lead but Bad Guy was the bigger hit.

It was mentioned in reply #7. I think The Velvet Rope fits better, Got 'Til It's Gone vs. Together Again/I Get Lonely. But it was at a time when some songs were not allowed to chart and retrospectively, I think Got 'Til It's Gone is probably the most influential from that album. Edit #1: Oh Lucy you beat me by 4 minutes. Edit #2: It's interesting that the question is "Albums where the lead single ISN'T the biggest" and not "Albums where the lead single WASN'T the biggest (at the time of release)". There are several cases where even though the lead single was not the biggest at the time of release, currently they are more popular. For example, you can argue that Love Bites was the biggest single from Hysteria but currently, I think Pour Some Sugar On Me is more popular.

Lady Gaga has a few too: The Fame: Just Dance vs. Poker Face (both went #1 but Poker Face has better streams now) Joanne: Perfect Illusion vs. Million Reasons (the latter hit #4 after Super Bowl) Chromatica: Stupid Love vs. Rain on Me (the latter hit #1)
I think this is very common in general.

Both Gwen Stefani and Fergie‘s debut albums apply here (2005-2006).
Fergie landed 2 short lived #1 hits and a #2 hit, before her 4th single “Big Girls Don’t Cry” came along and spent over 20 weeks in the top ten, peaking at #1.
Gwen started with “What You Waiting For” which missed the top 40, then came “Rich Girl” which hit the top 10, before the 3rd single “Hollaback Girl” came powering through to #1.

Wind it Up was the lead single of Gwen Stefani's album The Sweet Escape but 4 In the Morning and The Sweet Escape were bigger hits.
No Hay Igual was the lead single of Nelly Furtado's Loose and ironically it was the least successful single from that album.

This pretty much always happens with Coldplay:
-Shiver was the lead on Parachutes, but Yellow is bigger. -In My Place was the lead on A Rush of Blood, but Clocks is bigger. -Violet Hill was the lead on Viva La Vida, but the title track is bigger. -Every Teardrop is a Waterfall was the lead on Mylo Xyloto, but Paradise is bigger. -Magic was the lead on Ghost Stories, but A Sky Full of Stars is bigger.
Speed of Sound is kind of an exception because it was both the lead and biggest hit on X&Y. But even then Fix You is better known today.
