Frankie Goes To Hollywood's iconic "Relax" had FIVE different videos that were made (one was banned):
U2's "One" had three different videos made.

Hunter Hayes' "Wanted" was later edited to include concert footage.
I'm sure there are several examples of new videos made because the track used a different featured artist, or a new mix of a song - i.e. Cher Lloyd's "Want U Back" and "With Ur Love."
And "Blue Jeans" by Lana Del Rey and "Safe And Sound" by Capital Cities both had preliminary videos released with "official" videos released later.

Bent by Matchbox Twenty had two videos, one being a "concept version" that only aired on MTV2. I haven't been able to find it on the internet though.

IIRC, Madonna's "True Blue" was the subject of a "Make My Video" contest on MTV, and the winning fan-made clip was played there. A professionally produced video was aired on other outlets.

Paula Abduls Knocked Out technically had 4 versions. the original. then MTV had a re-edit of the original. then Virgin re-edited the original again for the video complation release, then they did a brand new video for the song (with clips of all her videos playing during a boxing match)
The Way that you Love Me also had two totally different videos. Vibeology had two different videos also.

Savage Garden's "To The Moon And Back" had I believe 4 different versions. There's an Australian one, which was the first, one that has never been shown to the general public and was scrapped before release, a European version and then the final American version. First Aussie version:

Most of these are artists trying to break the US market with a song that has potential but the video had to be redone to fit to the liking of the Americans.

Mariah has a lot. Off the top of my head (not including remix videos/live videos/unreleased versions), there were also multiple videos for "All I Want For Christmas Is You," "Heartbreaker," and "Can't Take That Away".

Two that come to mind:
BoA - Eat You Up (the international video had big Britney-esque dance segments, and the American one was just an expensive looking bore)
Vanessa Amorosi - Absolutely Everybody (the Australian video was a giant pool party, and the UK video was just Vanessa dancing in room)

I remember a version of 'Absolutely Everybody' that was just a live/montage clip video.

"Breakaway" had a US and a UK version. The US version was the one most people know, and the UK version was a live performance.
