...between 2000 and 2009?
So far, the only song I know that charted twice within that time frame is "Don't Know Why" by Norah Jones (charted near the end of 2003 and actually hovered around the mid-point of the 41-50 zone before re-entering the Top 40 for a lone week in March).
I was going to say "Candy" by Mandy Moore, but that song first charted in 1999. I'm talking about songs whose chart runs were both in the first decade of the 2000s.
Are there any others?

"Cold" by Crossfade just grazed the top 50 in 2004, then in mid-2005 recharted and nearly made the top 20. "Breathe (3 AM)" by Anna Nalick had nearly the exact same performance a year later (2005 and 2006).
Linkin Park's "Numb", if you count the "Numb/Encore" version with Jay-Z.

As for "Numb" and "Numb/Encore", I count those as two different songs.

"Teardrops On My Guitar" by Taylor Swift.
Peaked at #33 after spending 25 weeks on the chart in 2007, re-entered very late that year thanks to (I assume) a pop radio push and then spent another 23 weeks on the chart, acquiring a new #13 peak as well.

I think "Follow Through" by Gavin DeGraw. On R&R/Mediabase, Gavin DeGraw did this twice. "Follow Through" had a brief run in the fall of '03 peaking at #44. A year later, it had a more successful run that carried it to #31. In April 2004, "I Don't Want To Be" scraped the bottom end of the top 50. It returned in October, eventually, going all the way to #1. A couple other examples I can think of are "Who Knew" by Pink (#44 peak in the summer of 2006, returned a year later and became a #1 hit) and "Feel Good Inc." by Gorillaz (went recurrent in November 2005, returned to current status, and the chart, in January 2006 when it's label gave it another push due to Grammy buzz).
