I was reading Jersey's reply on the Dixie Chicks topic in the country forum and it made me think of starting this post.
here are a few of mine
Tool - "Sober" , "Stinkfist" , & "Aenima" all brillant mind bending videos.
Obviously the Dixie Chicks new video "Top Of The World" is already one of my favorites.
Mariah Carey - "My All" she looks so beautiful in this video and I love the cinemotography
Nine Inch Nails - "Closer" this one is much like a Tool Video.
Korn - "Freak On A Leash" no need to explain this one
Tom Petty & The Heartbreakers -"Don't Come Around Here No More" i love the Alice in Wonderland theme
I know there is a bunch more and when I think of them I will post more

I grew up without MTV/cable so I didn't get to so many music videos.
Angela Ammons - "Always Getting Over You" - I petitioned for it but I don't think that's why they made it. Beautiful video with Angela eating fries and drinking ice tea.
Mandy Moore - "Crush" - Makes me smile everytime.
Willa Ford - "I Wanna Be Bad" - Classic.
Spice Girls - "Stop" - Found out how to make old people happy.
Billie - "She Wants You" (dance version) - Made me fall in love with Billie.

aha - "Take On Me" Aerosmith - "Janie's Got A Gun", "Cryin'", "Amazing" Guns n Roses - "November Rain" TLC - "Waterfalls" Weezer - "Buddy Holly"

I second "Top Of The World"
I'd like to add REM's "Losing My Religion" Pearl Jam's "Jeremy" Toni Basil's "Mickey" Dido's "Here With Me" (The first edit, not the one that was popular) and Michael/Janet's "Scream"

Oh there are some really good ones I forgot about. "Scream", "Janies Got A Gun" , and "Waterfalls".
I have thought of a few more.
"Rhythm Nation" is by far my favorite Janet video. I think It is a classic.
"The Thunder Rolls" only because I feel so strongly on the issue the video deals with. The first time I saw the video I couldn't believe Garth had the balls to do a thought provoking controversial video. He gained my respect with this

Britney Spears "...Baby One More Time" ...not necessarily the BEST video, but definately one of the most talked about I was thinking about adding this to my list but I wasn't sure of the reaction. You are right it isn't the best video but it is the first Britney video and it did make her famous. And I liked looking back at it now and seeing how much she has changed.

I always loved "Unpretty" by TLC. I would have to put more thought into it before I say it is my all time favorite. The new Dixie Chicks one is great too!

I loved "Freedom" I am not sure why I didn't think of it sooner because it is on my playlist. I saw someone say MJ's "Earth Song" and I would have to agree with that one too.

In no particular order...
Radiohead - Just Depeche Mode - Enjoy The Silence Weezer - Buddy Holly Weezer - Keep Fishin' Tenacious D - Tribute Tears For Fears - Head Over Heels Tears For Fears - Pale Shelter Foo Fighters - Big Me Foo Fighters - Learn To Fly Foo Fighters - Everlong Jeff Buckley - So Real Blur - The Universal Oasis - Champagne Supernova
And it's not really a true music video, but William Shatner's Sci-Fi Awards show "performance" of Rocket Man is a classic. And that by default makes Beck - Where It's At another of my favorites since he spoofs said performance.
