It's pretty rare for an artist's next single after a #1 to miss the top 40, but it has happened. Here are the examples that I can think of:
Dixie Chicks
Travelin' Soldier - #1 Godspeed (Sweet Dreams) - #48 (for obvious reasons)
Randy Travis
Three Wooden Crosses - #1 Pray For The Fish - #48
Anita Cochran
What If I Said - #1 Will You Be Here - #69

Shenandoah followed up "If Bubba Can Dance (I Can Too)" with the #46 "I'll Go Down Loving You".

Sara Evans"Suds In The Bucket" (#1) "Tonight" (#41) George Strait"Give Me All You Got Tonight" (#1 on Mediabase) "I Believe" (I don't know where this peaked on Mediabase, but it was #50 Billboard, so I will assume it missed the top 40 on Mediabase )

Most of the ones I've found in the Whitburn book appear to be promo-only singles that weren't heavily marketed after a #1. Most of the time, the promo-only single wasn't even on the same label.
