In some way, shape, or form, the good (song/video) with bad (song/video) seemed a bit too negative to me, so, how about those great videos to great songs? Ones of the top of my head include...
Smashing Pumpkins - Thirty Three Radiohead - Karma Police Coldplay - The Scientist Matthew Good Band - Apparitions Eels - Novacaine For the Soul Scissor Sisters - Take Your Mama Out Queens Of the Stone Age - Go With the Flow R.E.M. - Losing My Religion Marcy Playground - St. Joe On the School Bus Manic Street Preachers - A Design For Life Idlewild - Live In a Hiding Place Doves - There Goes the Fear
Its 5 in the morning, so I'll cease thinking about any more for a while.

There are lots of great videos for great songs, way too many for me to make a list right here and right now. The idea seems condescending the ones I'm going to forget. Besides, I already disagree with a few choices mentioned, so I won't bother listing ones other people might disagree with.

I agree with insect2 -- there are way too many to mention; I'll definitely leave out some good ones. I decided to see how many I could think of in two minutes, that haven't already been mentioned, and only including videos from the '90s and '00s. Here's what I came up with:
Third Eye Blind - Semi-Charmed Life Guns 'N' Roses - November Rain Blackstreet - No Diggity Soundgarden - Black Hole Sun Incubus - Megalomaniac Linkin Park - In The End White Stripes - Seven Nation Army Smashing Pumpkins - Ava Adore (so many great SP videos) Bone Thugs 'N' Harmony - Tha Crossroads Prodigy - Smack My Bitch Up Manic Street Preachers - If You Tolerate This (Your Children Will Be Next)

some interesting picks to say the least.
I have to add Modest Mouse - Float On to that list, and The Mars Volta - Televators, both are absolutely amazing.
I'm also surprised I'm not the only one with the Manic Street Preachers on a list.

I'm going to add to the crowd that says "November Rain" and "Waterfalls".
I'll also add: Aerosmith "Janie's Got A Gun" Aerosmith "Cryin'" (there's probably a few more Aerosmith ones, but these two are their best videos) Garth Brooks "The Thunder Rolls" Faith Hill "Breathe"
