Cherrelle has two top 40 hits: "Saturday Love" and "Never Knew Love Like This". Saturday Love gets more play on the radio.
As a solo artist, Amerie has two charting hits while "1 Thing" is obviously more well known.

Puddle of Mudd had both "Blurry" and "She Hates Me" as their only hits in 2002, but only "Blurry" stuck around on Pop and Hot AC. Might still get airplay on Hot AC even.
Vanessa Carlton had 2 Top 10s in 2002 with "A Thousand Miles" and "Ordinary Day." Obviously though, "A Thousand Miles" is way more remembered out of the two.

Aviici--everyone remembers Wake Me Up, but not so much Hey Brother. Cobra Starship--just my impression, but Good Girls Go Bad is probably better known than You Make Me Feel.

Paula Cole, "I Don't Wanna Wait" is much more remembered. And it was the lower peaking song of her two hits. Also same deal with the Rembrandts: Two hits, but the song that was the theme to a smash hit TV show is way better remembered than the song that wasn’t. Another example is Europe. “Carrie” is pretty much forgotten these days, but “The Final Countdown” is still one of the most iconic songs of the ‘80s, despite the fact that the former went top 3 and the latter missed the top 5. Also Corey Hart - Replace “Carrie” with “Never Surrender” and “The Final Countdown” with “Sunglasses At Night” and it’s the same thing. Another example would be Finger Eleven, as Paralyzer is far far far better remembered than One Thing.

Going back to the 80s, Animotion's "Obsession" is well remembered. "Room To Move" is not. Level 42 had "Something About You" and "Lessons In Love"; the former is the one everyone remembers. (Though Mark King's bass abilities deserve mention in their own right, and the group did have more hits internationally.) Crowded House had "Don't Dream It's Over" and "Something So Strong"; again, the first one is better remembered, though SSS probably isn't totally forgotten. (And their success both internationally and at Alt/Modern Rock goes beyond two songs.)

T.a.t.u: All the things she said is still very remembered. Their other hit All about us not so much.
Eiffel 65: Blue (Da Ba Dee) is one of the most known 90s songs at this point. However their other hit Move Your Body is COMPLETELY forgotten these days.
Lorde: Everyone knows Royals, does anyone remember Team?

Not sure if Lorde qualifies exactly -- you could argue she had 3 hits with Royals (1), Team (6), and Green Light (19).
I also think 'Team' is receiving a new life from all those Chanel commercials. But I may be biased because I never liked Royals. I consider Team to be her best song out of the trio.
Bringing up Lorde naturally brings up the comparison to Lana Del Rey who is in a similar experience to Lorde.
- Snow On The Beach (4) - Summertime Sadness (6) - West Coast (17) - Don't Call Me Angel (13) - Young & Beautiful (22)
Summertime Sadness is the most remembered of the set, her other two entries are on the back of pop female artists in their charting prime, and you could argue Young & Beautiul has eclipsed West Coast in terms of memorability due to the Great Gatsby film.

The Greg Kihn Band had two hits, Jeopardy and The Breakup Song. And while the former was the bigger hit back in the day, the latter is far better remembered nowadays. The only time you ever hear Jeopardy being brought up is with the Weird Al parody.
The Romantics’ top 5 smash “Talking in your Sleep” is virtually forgotten these days compared to their legendary debut single “What I Like About You” which failed to go top 40.
Alphaville - here in the US, while neither were officially hits, Forever Young is far better remembered than Big in Japan.
Sisqo is only remembered for the Thong Song while the follow-up that hit #1 is completely forgotten nowadays.
Edwin McCain is only remembered for I’ll Be, with I Could Not Ask For More remembered nowadays mostly as a Sara Evans song.
Fastball had two hits but The Way is much better known, which “Out Of My Head” mostly being known only for the chorus being used in “Bad Things” by MGK & Camila.
Vertical Horizon - Everything You Want is much more remembered than You’re A God.

I'm somewhat surprised about "Nothing's Gonna Change..."s longevity, for a song that only reached #12 in 1987. (It was bigger internationally, especially in Europe.) "She Ain't Worth It" fit well on the airwaves at the time (1990) but feels more dated now, and I wonder if it would have been a big hit in the first place if not for Bobby Brown's feature, which immediately followed his massive Don't Be Cruel era.

Squeeze. Their two Top 40 hits are "Hourglass" and "853-5937". I still hear "Hourglass" every now and then and I don't think I've ever heard "853-5937". Both are overshadowed by several earlier hits that did not make the Top 40, "Tempted" being the big one.

Aviici--everyone remembers Wake Me Up, but not so much Hey Brother. I'd like to argue that he is not a two hit wonder. "Levels" is a pretty well-remembered hit, his signature song even, and it is certified 3x Platinum despite the #60 peak.

Feel like OneRepublic is bordering on this territory a bit. Sure they've had various hits, but two megahits: Apologize and Counting Stars. At the time, Apologize felt huge, huge, huge but now you only really hear Counting Stars.
Sara Bareilles seems a bit like this too. Love Song was so huge at the time, but now Brave has taken on a life of its own (being more of an anthem than a radio hit).
